The main conflict in Allegiant at the beginning is still carried over from the last book. Tobias' mother has led the factionless army to control of the city, and the Allegiant, a group whose goal is to escape the city. But once they reach their goal, the enemies blur. The ultimate conflict ends up being Tris, Tobias, and their group trying to stop the Bureau from erasing the memories of everyone in the city, their friends and family.
Themes of Allegiant
Some of the Themes of Allegiant are:
Romance - Tris and Tobias' Relationship
Bravery - One of the cornerstones of the characters philosophy
Sacrifice - The ultimate sacrifice made by one of the central characters (not to spoil the ending)
Friendship - The bond that holds the central group of characters together
This quote features the last words of this series, and give a closure to the book.
"Since I was young, I have always known this; life damages us, everyone. But know, I am learning this; We can be mended. We mend each other."

The authors message in Allegiant is that you should always stand up for what is right and to fight and protect the people that are closest to you. This is shown by Tris and Tobias always keeping the people they love in priority, and not giving up when their situation is desperate. Also no matter what happens in life, that there can always be a way to heal. As it says in the quote, we can heal and mend each other.
