Golgi Apparatus
The Golgi Apparatus processes the proteins created in the ER, and then transports the proteins to the different parts of the cell.
The Nut Room of the factory is the Golgi Apparatus of the structure. The squirrels/chipmunks package the nuts, and transport it to the rest of the cell.
Rough Endoplasmic Reticulum
Because the Rough Endoplasmic Reticulum possesses ribosomes, the RER has the primary responsibility of creating proteins.
The Ground Floor of the Factory, where the Oompa Loompas make the sweets, is essentially the Rough Endoplasmic Reticulum of the factory.

Ribosome
Ribosomes are small circles or dots in a cell that synthesize proteins for the cell, and is comprised of amino acids to form proteins. This is then used in the cytoplasm, and the proteins created are taken outside the cell.
The Oompa Loompas are the ribosomes of the factory, and are essential to the success of the factory. They travel in groups, and are the main candy-makers.

Nucleus
The nucleus is the control center of the cell, and contains and processes vital hereditary material known as deoxyribonucleic acid, or DNA.
Willy Wonka's office is the nucleus of the factory, and contains vital recipes in order to create the various types of chocolate.
Mitochondria
Mitochondria are known as the powerhouses of cells. They are responsible for cellular respiration.
The generators situated in the basement of the factory are the mitochondria of the factory. They are responsible for taking chocolate and creating energy from it for the rest of the factory.
SER is the highway in the cell to transport materials from one part of the cell to another.
Similarly, the chocolate river is the smooth endoplasmic reticulum of the factory, and transports candy and other products to other parts of the cell.
The eukaryotic cell is a complicated cell structure. They contain nuclei, and other membrane bound organelles. Most eukaryotes never have a cell wall, and have mitochondria and the structure of chromosomal DNA.
The chocolate factory is a complicated structure, that consists of the CEO of the factory (Willy Wonka), and smaller structures inside the building. The building doesn't have a rigid layer of chocolate surrounding it, but it does have a power system and does have a recipe book filled with all of Willy Wonka's creations.

The cell membrane is the outer, thin layer of a cell. It controls what goes in and out of the cell.
Likewise, the opening gates and the gatekeepers of the Chocolate Factory are the membranes of the factory- they determine who enters and exits the factory.
The nucleolus is inside the nucleus. It creates ribonucleic acid and transports it to the rest of the cell.
Willy Wonka is the nucleolus of the factory, and creates recipes, processes it to perfection, and sends the recipes to the rest of the cell.
The cytoskeleton is made of microtubules, and the primary function is to provide support and structure to the cell.
The framework and ceiling of the factory is composed of metal reinforcements and created to provide structure and support to the chocolate factory, thereby serving the same function as a cytoskeleton.
Lysosomes are made by the Golgi Apparatus, and act as the waste system for the cells, by breaking down materials such as lipids or proteins into simpler structures. These are sent to the cytoplasm, where they are reused.
The bad nuts or eggs from the Nut Room are brought to the incinerator to be incinerated and broken down into waste.
Vacuoles are the storage rooms in a cell, and store food, water, and waste for transportation outside.
The Candy Room is the vacuole of the factory, as it stores all the valuable and useless candy before it is utilized
Centrioles are tube-like structures, whose primary function is to aid in cell division.
The Lickety-Split Peas Room is the centriole of the factory, as the function of the room is to divide a pea into two identical small peas.
The cytoplasm is the jellylike fluid that occupies the cell, apart from the other organelles in the cell. Its primary function is to suspend all of the organelles in one position, and break down and move materials around the cell.
The sweet aroma of candy and the force of gravity in the factory, that surrounds all of the other items in the cell, comprises the cytoplasm of the factory. Gravity forces all of the items in the factory to stay down.
