It depends for the 2 different types of lagoons. For Atoll it usually is formed where there are reefs as for the coastal lagoon they are formed where there are gently formed slopes.
Lagoons form when sand banks or reefs build up along shallow waters near the coast (coastal)or when coral reefs grow on central islands that are sinking(atoll).

Coastal lagoons:-Coastal lagoons form along gently sloping coasts where barrier islands or reefs can develop off-shore, and the sea-level rises relatively to the land along the shore either because of an intrinsic rise in sea-level, or subsidence of the land along the coast.
Atoll lagoons:-Atoll lagoons form as coral reefs grow upwards while the islands that the reefs surround subside, until eventually only the reefs remain above sea level. Unlike the lagoons that form shoreward of fringing reefs, atoll lagoons often contain some deep portions.
